Select a Good Billing Software for Small Business

How to Choose Billing Software for a Small Business in India

Most small business owners in India don’t choose billing software. They get pushed into it, usually by a GST notice, a customer asking for a proper invoice, or an Excel sheet that finally stopped making sense.

Then they pick whatever a friend recommended or whatever has a free plan, and discover six months later that it can’t handle e-way bills, doesn’t match their stock, or locks their data in.

This guide helps you choose once and choose well. It covers what to look for, the GST rules your software must handle, what it really costs, and how to test before you commit.

Quick answer: Choose billing software by checking six things in this order: (1) whether it handles your GST situation, including e-invoicing if your turnover requires it, (2) how you actually bill, at a counter or by sending invoices, (3) whether it works on your devices and offline, (4) whether you need inventory or full accounting, (5) the real total cost, and (6) the quality of support and data export. Then run a one-week trial with real invoices before paying.

Billing Software vs Accounting Software vs ERP

These get mixed up constantly, and buying the wrong category is the most common mistake.

Typical userShop, trader, freelancerBusiness with an accountant or CALarger or multi-department business

Cost and effortLowMediumHigh

Plenty of products blur these lines. Some “billing” apps include basic accounting, and some accounting tools include billing. What matters is whether the software does what you need, not what it calls itself.

Step 1: Know How Your Business Actually Bills

Different businesses need very different tools. Start with yours.

Business typeWhat you need most
Retail shop or kiranaFast counter billing, barcode scanning, stock tracking, thermal printing
Wholesaler or traderParty-wise ledgers, credit limits, B2B invoices, e-way bills
PharmacyBatch and expiry tracking, drug-specific fields
Garment or footwearSize and colour variants, discounts
Restaurant or caféTable-wise billing, kitchen order tickets, quick payments
Service business or agencyRecurring invoices, quotations, payment reminders
Freelancer or consultantSimple invoices, expense tracking, payment links
Small manufacturerBill of materials, purchase and sales tracking, GST-ready invoices

Write down what you bill for, how many invoices you create per day, how many people will use the software, and whether you also need stock tracking. This list becomes your filter.

Step 2: Know Your GST Position

Your software must match your tax situation, not the other way round. These are the main rules, in plain language. This is general information, not tax advice, so confirm your position with your CA.

GST Basics That Affect Your Software

  • Registration thresholds. Whether you must register depends on turnover and the type of supply. For many goods suppliers, the limit is ₹40 lakh and for many service providers ₹20 lakh, with lower limits in some states. Check the current rules for your category.
  • Regular vs composition scheme. Composition dealers issue a Bill of Supply rather than a tax invoice and can’t charge GST to customers. Your software needs to support the right document type for your scheme.
  • Rate slabs. Since 22 September 2025, the main GST slabs are 0%, 5%, 18% and 40%, with a few special rates such as for gold. Any software still offering 12% or 28% for regular sales hasn’t kept up.
  • HSN/SAC codes. Invoices need the right code. The number of digits depends on your turnover, typically 4 digits up to ₹5 crore and 6 digits above, so check the current notification.
  • Invoice numbering. Each financial year needs a clean, unique invoice series. Good software handles this automatically at the start of April.

E-Invoicing: The Rule Many Small Businesses Miss

E-invoicing is mandatory for GST-registered businesses whose aggregate annual turnover has exceeded ₹5 crore in any financial year since 2017-18. Aggregate turnover counts all GST registrations under the same PAN, and once the rule applies to you, it keeps applying even if your turnover later drops.

It covers B2B, business-to-government and export supplies. It doesn’t cover ordinary B2C sales. Each invoice must be reported to the government’s Invoice Registration Portal to get an invoice reference number (IRN) and QR code. Businesses with ₹10 crore or more turnover also face a 30-day window for reporting invoices. Multi-factor authentication is required on the e-invoice and e-way bill portals.

Many small businesses assume they’re exempt because this year’s turnover is lower. Check your highest-turnover year since 2017-18, not just the current one.

E-Way Bills

When you move goods worth more than ₹50,000, you generally need an e-way bill, with some state variations. If you sell goods, check that your software can generate e-way bills or at least export data to the portal.

What This Means for Your Software

If you are…Your software must…
Under the registration thresholdCreate simple bills, and ideally handle GST if you register later
A regular GST dealer below ₹5 croreCreate correct tax invoices, calculate GST, support GSTR-1 and 3B data
A composition dealerIssue Bills of Supply and not charge GST
Above ₹5 crore turnoverGenerate e-invoices with IRN and QR, integrate with the portal
A goods supplier moving stockGenerate e-way bills
An exporterSupport LUT and zero-rated invoices

If a vendor says “GST ready” without explaining which of these it supports, ask them directly.

Step 3: The Features That Really Matter

Core Features

  • GST-compliant invoices, with correct fields, rates, HSN/SAC codes and tax splits (CGST/SGST/IGST)
  • Customisable templates with your logo, bank details and UPI QR code
  • Credit notes, debit notes, returns and discounts
  • Quotations and purchase orders
  • Payment tracking with pending, partial and overdue payments
  • Reports for sales, purchases, GST, profit and party balances
  • Multiple users with roles, so a cashier can’t see profit or delete invoices

India-Specific Features

  • GSTR-1 and GSTR-3B ready data, plus the ability to reconcile with purchase data
  • E-invoice and e-way bill support if you need them
  • UPI and payment link support for faster collection
  • WhatsApp and SMS sharing of invoices and reminders
  • Multiple languages, if your staff prefer Hindi or a regional language
  • Offline mode for areas with unreliable internet and power cuts

Useful, But Not Essential for Everyone

  • Barcode printing and scanning
  • Multi-branch or multi-warehouse stock
  • Batch, expiry and serial number tracking
  • Recurring invoices
  • Tally or accounting export
  • Payment gateway integration
  • A client portal

Don’t pay for features you won’t use, but do check that the software can grow into them.

For a retail counter, a thermal receipt printer (see the options on Amazon) and a barcode scanner turn billing from a typing job into a scanning job. A basic USB scanner like the RETSOL LS 450A Laser Barcode Scanner available on Amazon is enough for most shops.

Step 4: Cloud, Desktop or Mobile App?

Cloud (web)DesktopMobile app
AccessAnywhere with internetOne computer or office networkPhone or tablet
UpdatesAutomaticYou install themAutomatic
Works offline?Usually limitedYesOften yes
Data locationVendor’s serversYour computerPhone, often synced
Best forMulti-location, accountant accessCounters, stable power, single siteOwner-operators, field billing
Watch out forSubscription cost, outagesBackups, hardware failureSmall screens, phone loss

A practical rule: if your internet or power is unreliable, prioritise offline capability. If your CA needs access, or you have several branches, prioritise cloud. Many modern tools offer a hybrid, such as a desktop app with cloud backup or a mobile app that syncs.

If you rely on a local computer, power cuts can corrupt data. A small UPS (see the options on Amazon) gives the billing PC time to shut down safely.

Step 5: Pricing and Hidden Costs

Common Pricing Models

ModelHow it worksGood forWatch out for
Free planLimited invoices or featuresVery small or new businessesCaps, missing GST features, upsell pressure
Annual subscriptionYearly fee per plan or userMost small businessesRenewal price jumps, 18% GST on the fee
One-time licencePay once for a versionStable desktop usePaid upgrades, support or updates may be extra
Per-user or per-GSTIN pricingCost grows with users or registrationsGrowing teamsAdd-ons add up fast

Prices change often, so check each vendor’s current page before deciding. For orientation, mobile billing apps typically start with free or low yearly plans, while full desktop accounting suites can run into the tens of thousands of rupees for a licence.

Hidden Costs to Ask About

  • GST on the subscription itself (usually 18%)
  • Charges for extra users, branches or GSTINs
  • Paid add-ons for e-invoicing, e-way bills, WhatsApp or SMS credits
  • Data migration from your old system or Excel
  • Training and onboarding
  • Support plans, if basic support isn’t included
  • Renewal price compared with the first-year price
  • Hardware, such as printers, scanners and backup drives

How to Judge Value

Ask: how many hours a month will this save, how many errors will it prevent, and what would a GST mistake cost? A ₹4,000 tool that causes one wrong e-invoice can cost far more than a ₹10,000 tool that gets it right.

Step 6: Support, Security and Data Ownership

Billing software stores customer names, phone numbers, addresses and your sales data, so it deserves the same care as your bank records.

Check these before buying:

  • Support channels and hours. Is help available in your language, on the phone, at the time your business is busiest?
  • Backups. Are they automatic? Where are they stored? Have you seen a restore work?
  • Export. Can you download all your data in a usable format, such as Excel or CSV, if you leave?
  • Access control. Can you limit who views, edits and deletes data?
  • Security basics. Encrypted connections, strong logins and two-factor authentication where available.
  • Privacy. Customer details are personal data. If you collect phone numbers for WhatsApp reminders, tell customers why, keep the data secure and don’t misuse it. India’s data protection rules are being phased in, so it’s sensible to build good habits now.

If you use a Windows PC for billing, basic protection against malware matters too. See our comparison of Malwarebytes vs Bitdefender if you’re choosing security software.

Keep a monthly offline copy of your data on an external drive, independent of the vendor’s cloud. It is not difficult to get a budget portable external hard drive on Amazon.

Step 7: Shortlist, Then Test

Popular Options at a Glance

The One-Week Trial Plan

Don’t judge software from a demo video. Run a real test using this plan:

  1. Set up your business details, GSTIN, logo, bank details and UPI QR code.
  2. Import 20 to 50 of your real items, either from Excel or by hand.
  3. Create a B2C sale, a B2B invoice, a credit note and a return.
  4. Create an invoice with a discount, a mixed-rate GST item and an inter-state sale.
  5. If it applies to you, generate an e-invoice and an e-way bill.
  6. Record a partial payment and check the party balance.
  7. Add a staff user with limited permissions and see what they can and can’t do.
  8. Export your GST report and ask your CA to check it.
  9. Back up the data and restore it on another device.
  10. Contact support with a real question and note how long they take.

If the software fails any of steps 3 to 9, treat that as a red flag.

When Custom Billing Software Makes Sense

Off-the-shelf software covers most small businesses. Custom software is worth considering when:

  • Your pricing is unusual, such as usage-based, tiered or contract-based billing
  • You need billing tied to your own app, website, booking system or inventory
  • You have complex approval or multi-branch workflows
  • You’ve outgrown several tools and keep working around their limits
  • You want full control of your data and branding
  • You need integrations that standard tools don’t offer

Custom doesn’t have to mean expensive, but it does mean more planning. Read should you make a web application or web tool decision, and our guide to when custom web apps win over WordPress for a related decision.

Switching Software: A Migration Checklist

  • [1] Clean your item list: remove duplicates, fix names, confirm HSN codes and rates
  • [2] Collect opening stock and party balances at a fixed date
  • [3] Decide the new invoice series and prefix
  • [4] Export data from your old system before cancelling it
  • [5] Set up users and permissions
  • [6] Connect your bank details and UPI details
  • [7] Run old and new systems in parallel for a short period
  • [8] Train everyone who bills or enters stock
  • [9] Take a first backup right after go-live

Common Mistakes to Avoid

  1. Choosing on price alone. The cheapest tool becomes expensive when it can’t handle e-invoicing or reconciliation.
  2. Buying billing software when you need accounting. If your CA needs books, check that the software provides them or exports to your accounting tool.
  3. Ignoring your turnover history. E-invoicing depends on any year since 2017-18, not just this year.
  4. Skipping the trial. Demos hide the awkward situations real billing creates.
  5. Not testing support. You’ll need it on the day of a GST deadline.
  6. No backup plan. One failed hard drive can erase years of records.
  7. Messy opening data. Wrong stock or party balances mean wrong reports for months.
  8. Giving every staff member full access. Limit who can edit, delete and view profit.

Warning Signs a Billing Tool Is Wrong for You

  • Staff keep an Excel sheet “just in case”
  • GST reports need manual correction every month
  • Stock numbers don’t match what’s on the shelf
  • Invoices are rejected on the e-invoice portal
  • Support takes days to reply
  • You can’t easily export your data
  • The software still shows old GST rates

Quick Troubleshooting

ProblemLikely causeWhat to try
E-invoice rejectedWrong GSTIN, HSN or tax mismatchCheck customer GSTIN and item tax details
GST report doesn’t match your CA’sWrong item rates or documents entered with wrong datesReview item master and the period filters
Stock shows negativeSales entered before purchasesEnter purchases first, or allow and review negative stock
Printing is misalignedWrong paper size or templateMatch the template to your printer’s paper width

Expert Tips

  • Ask your CA which software they find easiest to work with. It saves back-and-forth every month.
  • Start a new invoice series each financial year, and keep it consistent.
  • Review your item master every quarter to catch wrong HSN codes and rates.
  • Reconcile purchases with your GST portal data regularly, not just before filing.
  • Keep an offline backup, even if your vendor offers cloud backup.

Need Help Choosing or Setting Up Billing Software?

Choosing the tool is half the job. Setting it up properly, moving your data, training your staff and handling GST quirks is the other half. At Nethra Informatics, we help small businesses select, set up and customise billing software, and we build custom billing tools when off-the-shelf options don’t fit. Contact us to talk about your needs, or see our services.

Conclusion

Good billing software saves hours every month, keeps you on the right side of GST, and gives you a clear view of who owes you money. The right choice depends less on brand names and more on how your business bills, what your GST position requires and how well the software performs in a real trial.

Start with your needs, check the GST rules that apply to you, shortlist two or three options, test them with real invoices, and only then pay. A week of careful testing is far cheaper than a year of workarounds.

Frequently Asked Questions

How do I choose the best billing software for my small business in India?

Match the software to how you bill, your GST position, your devices and your budget. Shortlist two or three options, run a one-week trial with real invoices, and check GST reports, backups and support before paying.

Is billing software mandatory in India?

No law says you must use a particular software. But GST requires correct invoices and timely returns, and e-invoicing is mandatory above ₹5 crore turnover, so most registered businesses find software essential in practice.

What features should GST billing software have?

Correct GST invoices with HSN/SAC codes, CGST/SGST/IGST splits, credit notes, payment tracking, GST reports, backups and user roles. If your turnover requires it, also e-invoicing and e-way bills.

What is the difference between billing software and accounting software?

Billing software creates invoices and tracks payments. Accounting software maintains ledgers and financial statements. Many products offer both, so check which functions you actually need.

Is e-invoicing mandatory for small businesses?

It’s mandatory if your aggregate annual turnover has exceeded ₹5 crore in any financial year since 2017-18. It mainly applies to B2B, government and export supplies, and once applicable, it continues to apply.

Do I need e-way bill support in my billing software?

If you move goods worth more than ₹50,000, generally yes. Check that your software can generate e-way bills or export data for the portal.

What are the current GST rates?

Since 22 September 2025, the main slabs are 0%, 5%, 18% and 40%, with a few special rates such as for gold. Your software should use the updated rates, so confirm with your CA.

Is free billing software good enough for a small business?

For very small or new businesses, yes. But free plans often limit invoices, users or key GST features, so check what you’ll need as you grow and what the upgrade costs.

Should I choose cloud or desktop billing software?

Choose cloud if you have multiple locations or your CA needs access. Choose desktop or offline-capable software if your internet or power is unreliable. Many tools offer a hybrid of both.

How much does billing software cost in India?

It ranges from free plans and low yearly mobile subscriptions to desktop licences costing tens of thousands of rupees. Add 18% GST, extra users, add-ons and setup costs, and compare the total over two or three years.

Which billing software is best for a small retail shop?

Look for fast counter billing, barcode support, stock tracking, thermal printing and offline mode. Vyapar, myBillBook and similar tools are common choices, but test any option with your own items first.

Which billing software is best for a service business or freelancer?

Prioritise professional invoices, recurring billing, payment reminders and payment links. Cloud tools like Zoho Invoice or Zoho Books are common choices, but check GST handling and support before committing.

Can I switch billing software later?

Yes, but it takes planning. Make sure you can export your data, then clean your items, move opening balances, start a clear invoice series and run both systems briefly in parallel.

Is my business data safe in billing software?

It depends on the vendor and your habits. Check encryption, backups, access controls and two-factor login, and keep your own offline backup. Customer details are personal data, so handle them responsibly.

How long does it take to set up billing software?

A simple setup can take a few hours. Importing items, moving balances, configuring GST, and training staff can take several days, depending on your data and complexity.

When should I consider custom billing software?

When your pricing or workflow is unusual, when you need tight integration with your website or app, or when you’ve outgrown standard tools. For most small businesses, ready-made software is enough.
